i am getting the message that files are missing
and my computer is starting to freeze-up.Can i
just re-install windows 98 over itself to regain
the files.Will i have to rename something?or
delete everything?Will i have two version of
Win98 on my computer?

You can reinstall windows over itself but that may not fix your problem. If you have a virus now and you install windows again, you will still have the virus and it you will have the same issues as before. What files are you missing? Sometimes these things can be resolved by just getting the files from another win98 user as opposed to reinstalling from scratch. If you do decide to do it, as long as you don't specify a different directory when you reinstall, then you will only have one instance of win98 and there should be no probs.

If these files are related to the Operating System, it will help. Otherwise, it won't. You see, there may be corrupted/orphan entries to the Registry. If so, you need to use a third-party software that removes those entries. Windows Scanreg would do it also.

If I were you, I would try installing Windows over itself first and then see what happens.
