Unbeknownst to me, SP2 now offers an "Install updates, then shut down" option for shutting down Windows XP.

My supervisor did this yesterday, and the computer sat, with no hard drive activity, for over an hour, while "Installing update 1 of 3..." blinked back and forth on the screen.

I've changed the automatic update and installation schedule so that it does not do this again.

Currently, however, it still attempts to install those three first download updates, and never does.

Does anyone know of any way to stop this, and install those updates manually?

Check the registry under runonce - also have a look in win.ini and system ini for load or run instructions.
