I have already set up outlook to download my hotmail mail. But that downloaded mail goes to a specific folder called "hotmail", now when i use active sync to get my email, it only downloads mail from outlook in the folder called "Inbox" but like i said earlier, my hotmail mail is not saved in "Inbox" but in a folder called "Hotmail" so i cant download that mail.

Move the contents of the hotmail folder to inbox before syncing.

The hotmail folder (and the msn folder) in outlook or oe is virtual. It has not downloaded the mail off the msn server per se. Its not until you move them to another folder do they actually save to your hard drive.

This is why you have a separate sent of folders for hotmail and your inbox.
