Edit your Boot.ini on your harddrive. EX: My HD is partitioned into 2, so I have 98SE on main partition, and XP on other part. Here is what my boot.ini looks like
--------------------
[boot loader]
timeout=30
default=multi(0)disk(0)rdisk(0)partition(2)\WINDOW S
[operating systems]
multi(0)disk(0)rdisk(0)partition(2)\WINDOWS="Micro soft Windows XP Professional" /fastdetect
C:\="Microsoft Windows 98 Second Edition"
--------------------
All you have to do is edit it and delete the part you don't want, or even make a OS the first one and set the timeout to 5 seconds. Also you can name it to your liking.
Make a backup of it first and a bootdisk just in case.

To remove the prompt for booting to other OS's without editing the boot.ini do this:
Go to system properties, then the ADVANCED tab -- Under Startup and Recovery uncheck the Time to Display list of OS's, or just change it to 0 seconds.
