    No, you shouldn't have any problems using a PCI-based video card on a motherboard with an AGP slot. I ran an Asus motherboard for quite some time in that mode, before I could afford a new AGP video card. In fact, most motherboard BIOS default settings select PCI instead of AGP as the installed card. Make sure your BIOS settings indicate that preference...
