Did you plug the fan in while the system was powered up? That can blow the PWM chip that controls the fan speed, and a fan will then not work on that connector. I doubt if connecting a fan would affect a capacitor - can you see any bulging cans?
Hard to say if they would consider it a reason not to provide warranty.
I plugged it in while the system was off.
I have looked all around the boatd cant see any damage or anything all components seem to be workung fine.
do you think it will run ok shall i just leave it?
