Also, they can be individually deleted by simply highlighting each one and hitting delete

Here's what you're looking for:
Tools | Internet Options
Click on the Content tab and click on Auto Complete.
Under Clear Auto Complete History, click Clear Forms.
I'm pretty sure that's what's bugging you.
The visited sites in the URL window are cleared by clicking Clear under Advanced tab of the Taskbar And Start Menu Properties.
